The theme in Keynote only saves Master Slides, never the inside slides. The idea is that you use the theme to create new presentations with the same style. However if you want to reuse predesigned slides you'll have to save it as a keynote file and use it as a template. Remember to duplicate it so that you always have your original template untouched.
